This directory contains alignments of the following assemblies:

  - target/reference: Rat (rn3, June 2003, Baylor HGSC v. 3.1)

  - query: Mouse (mm7, Aug. 2005, NCBI Build 35)

Files included in this directory:

  - md5sum.txt: md5sum checksums for the files in this directory

  - rn3.mm7.all.chain.gz: chained blastz alignments. The chain format is
    described in http://genome.ucsc.edu/goldenPath/help/chain.html .

  - rn3.mm7.net.gz: "net" file that describes rearrangements between 
    the species and the best Mouse match to any part of the
    Rat genome.  The net format is described in
    http://genome.ucsc.edu/goldenPath/help/net.html .

  - axtNet/*.rn3.mm7.net.axt.gz: chained and netted alignments,
    i.e. the best chains in the Rat genome, with gaps in the best
    chains filled in by next-best chains where possible.  The axt format is
    described in http://genome.ucsc.edu/goldenPath/help/axt.html .

  - rn3.mm7.over.chain.gz: chained and netted alignments in chain format.

The chainSwap program was used to translate mm7-referenced chained blastz
alignments to rn3 into rn3-referenced chains aligned to mm7.  See
the download directory goldenPath/mm7/vsRn3/README.txt for more
information about the mm7-referenced blastz and chaining process.

Chained alignments were processed into nets by the chainNet, netSyntenic,
and netClass programs. Best chains (.over.chain) were extracted from the
nets and the set of all chained alignments by the netChainSubset program.
Best-chain alignments in axt format were extracted by the netToAxt program.
All programs run after blastz were written by Jim Kent at UCSC.
