The Drosophila melanogaster Release 4 euchromatic genome sequence was provided by the Berkeley Drosophila Genome Project (BDGP). The Release 3.2 heterochromatic genome sequence was provided by the Drosophila Heterochromatin Genome Project (DHGP). Release 4.2 annotations (Sep. 2005) were provided by FlyBase.

Sample position queries

A genome position can be specified by the accession number of an mRNA or EST, a chromosomal range, an Ensembl transcript ID, or keywords from the GenBank description of an mRNA. The following list provides examples of valid position queries for the Drosophila genome. Note that some position queries (e.g. "huntington") may return matches to the mRNA records of other species. In these cases, the mRNAs are mapped to their homologs in Drosophila. See the User's Guide for more information.

chr2L Displays all of chromosome 2L (Click here for a list of chromosomes)
chrYh:1-200000 Displays first two hundred thousand bases of chromosome Yh (h = heterochromatin random reads)

FBgn0015351 Displays region containing the gene with FlyBase ID FBgn0015351
CG6588 Displays region containing the gene with Berkeley Drosophila Genome Project gene ID CG6588

AY122244 Displays region containing D. melanogaster mRNA with GenBank accession number AY122244
BQ103726 Displays region containing D. melanogaster EST with GenBank accession BQ103726

p53 Lists mRNAs related to the p53 tumor suppressor
PDZ Lists mRNAs for PDZ domain proteins
zinc finger Lists many zinc finger mRNAs
huntington Lists mRNAs associated with Huntington's disease

zahler Lists mRNAs deposited by scientist named Zahler
Celniker,S. Lists mRNAs deposited by co-author S. Celniker

Use this last format for author queries. Although GenBank requires the search format Celniker S, internally it uses the format Celniker,S..

Assembly details

The 118.4 Mb Release 4 euchromatic sequence, provided by BDGP, contains 6 euchromatic chromosome arms with a total of 23 sequence gaps (chr2L, chr2R, chr3L, chr3R, chr4, chrX). The assembly was validated in collaboration with the Genome Sciences Centre at the British Columbia Cancer Agency in Vancouver, Canada, using fingerprint analysis of a tiling path of BACs spanning the genome.

The Release 3.2 heterochromatic sequence, provided by DHGP, is based on 20.7 Mb of Release 3 whole-genome-shotgun (WGS) scaffolds from Celera that could not be assembled into the euchromatin arms as well as a few BDGP-sequenced scaffolds. The scaffolds have been assigned to chromosomes where possible (chr2h, chr3h, chr4h, chrXh, chrYh; chrU contains scaffolds that could not be assigned to a chromosome).

For more information, see the release notes for BDGP Release 4 euchromatic sequence and DHGP Release 3.2 heterochromatic sequence, as well as a list of online refereed articles from Genome Biology.

Downloads of the dm2 data and annotations may be obtained from the UCSC Genome Browser FTP server or Downloads page. The dm2 annotation tracks were generated by UCSC and collaborators worldwide. Thanks to BDGP, DHGP, and the Flybase Consortium for providing the sequence, assembly, gene annotations and analysis of this genome. See the Credits page for a detailed list of the organizations and individuals who contributed to the success of this release.
